Yes you could still count the CFUs per seed after grinding them.
Say you grind 3 seeds, count all the CFUs, and then divide by 3 - you have the CFUs per seed.

Asker: I have problems to understand this method. How can you count CFUs per seed if you grind the seeds? Look (another paragraph): "In both cases, triplicate pools of seeds were ground at different times upon treatment and CFU per seed was recorded."
